WTF car starting to skip

As many of you know or not i changed my 99 mustang gt from auto to tko 600.after about a month so far i took it out tonight and it started skipping at cruising speed.I do have a diablo hand held tuner and just learning about all of this compter tuning stuff.I have checked the codes and there are none,I do have the rear 02 sensors turned off,some one have a clue cause i dont.

Need more information. Did this JUST start happening? Does this happen at idle? Mid throttle? High load?

Could it be ignition issue from plugs? Why are you adjusting the stock tune?

Need more information for anyone to help.

it does it at mid throttle like at 38mph,48mph,the only thing i modified from the tune was turned the fans on sooner,and turned the speedometer limit off ,thats it cause i am awaiting my new gears to come in.

im sure you've prolly checked this but check plugs, plug wires and also take out your MAF and clean it...the MAF can get dirty and cause this if i remember correctly. more common if you have swapped to an oilable filter like a k&n

If no other changes were made AT ALL, check the basics (ignition/fuel). I'd check plugs/wires. If longer than 30-60K, you might as well change them.

or

Remove that tuner device and see if it goes back to normal.

I just have to get a stock tune downloaded with the "pats" security system disabled from changing the computers when i did the swap.

I second the ignition system theories. Put good plugs/wires onboard, test drive it. See if your SES light pops up. If it still skips, go scan it at a local advance auto or something. See if you're registering a misfire code and which cylinder's causing the problem. It'll register misfires without setting the dash light. It could be something a little more involved like a faulty coil/module. If it's a general misfire on all cylinders, I'd suspect something such as a dirty/faulty MAF or an EGR starting to die.
